Description
- Ein Nachweis von Variation in DNA-Sequenzen bildet die Grundlage für viele Anwendungen in der modernen genetischen Analyse: er wird in der Linkage-Analyse verwendet, um Krankheitsgene in menschlichen Stammbäumen oder ökonomisch wichtige Merkmale in Tier- und Pflanzenzuchtprogrammen zurück zu verfolgen; er bildet die Grundlage von Fingerprinting Verfahren, die in forensischen und Vaterschaftsuntersuchungen verwendet werden [Krawczak und Schmidtke, 1994], er wird verwendet, um Mutationen in biologisch und klinisch wichtigen Genen zu entdecken [Cooper und Krawczak, 1989]. Die Wichtigkeit des DNA-Polymorphismus wird durch die große Anzahl von Verfahren unterstrichen, die entwickelt wurden, um ihn nachzuweisen und zu messen [Cotton, 1993]. Die meisten dieser Verfahren beruhen auf einer der zwei analytischen Verfahren Gelelektrophorese oder molekulare Reassoziation, um eine Sequenzvariation nachzuweisen. Jedes dieser leistungsfähigen Verfahren weist seine Nachteile auf. Eine Gelelektrophorese weist eine sehr hohe Auflösungsfähigkeit auf und ist insbesondere für den Nachweis von Variation in den Mini- und Mikrosatelliten Markern geeignet, die in der Linkage-Analyse und im Fingerprinting verwendet werden, sie stellt ebenfalls das Verfahren dar, welches verwendet wird, um die Variation zu analysieren, die in den Triplet Wiederholungen gefunden wird, welche eine Zahl von Mutationen verursachen, von denen nun bekannt ist, dass sie die Ursache für ungefähr zehn genetische Störungen in Menschen sind [Willems, 1994]. Trotz ihres großen Erfolges und ihrer weit verbreiteten Verwendung hat sich die Gelelektrophorese als schwierig zu automatisieren erwiesen: selbst die Systeme mit automatischer Datenerfassung benötigen eine manuelle Gelherstellung, und wenn Proben per Hand geladen werden, ist es leicht, Proben zu vertauschen. Die durchgehend lesenden Elektrophoresemaschinen sind teuer, und eine manuelle Analyse ist technisch an spruchsvoll, so dass ihre Verwendung auf spezialisierte Labore beschränkt ist, welche einen hohen Durchsatz aufweisen. Weiterhin schließen Schwierigkeiten beim Messen der Fragmentgröße eine harte statistische Analyse der Ergebnisse aus.
- Im Gegensatz dazu eignet sich eine Oligonukleotid-Hybridisierung zur Automatisierung und zur quantitativen Analyse [Southern et al., 1992], aber sie ist nicht gut für die Analyse der Variation in der Anzahl der Wiederholungen in den Mikro- und Minisatelliten geeignet, da die geringe teilweise Änderung in der Anzahl der Wiederholungen eine kaum nachweisbare Änderung in der Signalstärke erzeugt, und natürlich würde es nicht möglich sein, zwischen zwei Allelen in der gleichen Probe zu unterscheiden, da jedes eine einzelne Intensitätsmessung beisteuern würde. Daher würden viele verschiedene Kombinationen von Allelen das gleiche Signal erzeugen. Derzeitige Hybridisationsverfahren sind viel besser geeignet, um eine Variation in der DNA aufgrund von Punktmutation – Basensubstitution, Deletionen und Insertionen, zu analysieren, für welche es möglich ist, Allel spezifische Oligonukleotide (ASOs) zu entwerfen, die sowohl den Wildtyp als auch die Mutantensequenzen erkennen [Conner et al., 1983]. Daher ist es grundsätzlich möglich, in einem relativ einfachen Test alle möglichen Genotypen nachzuweisen. Ein Problem, das jedoch in der Praxis bei der Verwendung der Oligonukleotid-Hybridisierung auftritt ist, dass in einigen Fällen das Ausmaß der Reassoziation kaum durch ein fehlgepaartes Basenpaar beeinflusst wird.
- DIE ERFINDUNG
- Die Erfindung stellt ein Verfahren zur Herstellung eines Arrays von Oligonukleotid-Sonden bereit, in welchem unterschiedliche Oligonukleotide unterschiedliche Stellen besetzen und jedes Oligonukleotid einen 3'-Nukleotidrest, durch den es kovalent an einen Träger gebunden wird, und einen 5'-Nukleotidrest, welcher phosphoryliert wird, aufweist, wobei die Oligonukleotide vorsynthetisiert und anschließend an den Träger gebunden werden.
- Die Erfindung stellt ebenfalls ein Verfahren zur Herstellung eines Arrays von Oligonukleotid-Sonden bereit, in welchem unterschiedliche Oligonukleotide unterschiedliche Stellen besetzen und jedes Oligonukleotid einen 3'-Nukleotidrest, durch den es kovalent an einen Träger gebunden wird, und einen 5'-Nukleotidrest, welcher phosphoryliert wird, aufweist, wobei das 5'-Nukleotid chemisch phosphoryliert wird.
- Es wird hier ein allgemeiner Ansatz offenbart, welcher auf alle Formender Variation angewendet werden kann, die allgemein als DNA-Marker für eine genetische Analyse verwendet werden. Er verbindet eine sequenzspezifische Hybridisierung an Oligonukleotide, welche an einen festen Träger gebunden sind, mit enzymatischen Reaktionen, welche die Unterscheidung zwischen passenden und nicht passenden Paarungen verstärken, und stellen zur gleichen Zeit einen Weg des Anheftens einer Markierung bereit, um anzuzeigen, wann eine oder welche Reaktion stattgefunden hat. Eine DNA-Strangverbindung durch DNA-Ligasen ist von einer perfekten Paarung der Sequenzen am und um den Punkt der Verbindung abhängig. Es bestehen verschiedene Wege, in denen diese Enzyme mit Sequenz spezifischen Oligonukleotiden verwendet werden können, um eine Variation in Zielsequenzen nachzuweisen.
- In allen Fällen wird die zu analysierende Sequenz, die Zielsequenz, als ein Nukleinsäuremolekül verfügbar sein und kann ein DNA-Molekül sein, welches zum Beispiel durch die Polymerase Kettenreaktion hergestellt wurde. Die Verfahren sind jedoch nicht auf eine Analyse von DNA, die auf diese Weise hergestellt wurde, beschränkt. In allen Anwendungen wird die Zielsequenz als erstes durch eine Hybridisierung an Oligonukleotide, welche an einen festen Träger gebunden sind, gefangen, zum Beispiel können die Oligonukleotide wie beschrieben [Maskos und Southern, 1992] in situ synthetisiert werden, oder sie können vorsynthetisiert werden und anschließend an die Oberfläche gekoppelt werden [Khrapko et al., 1991].
- In einem Aspekt des allgemeinen Ansatzes ergibt sich die Neuheit aus der Nutzung von Enzymen in Kombination mit Substraten oder Primern, die an feste Trä ger gebunden sind. Eine weitere Neuheit nutzt die Beobachtung, dass DNA-Ligasen verwendet werden können, um Sequenzvarianten zu unterscheiden, welche sich in der Anzahl der Einheiten einer Tandemsequenz unterscheiden. Diese Beobachtung ist überraschend, da Tandemsequenzen in jedem Register Paarungen bilden können, daher können Längenvarianten grundsätzlich Paarungen bilden, die an den Enden passen, selbst wenn die zwei Stränge verschiedene Anzahlen von Wiederholungseinheiten enthalten. Obwohl die beanspruchte Erfindung gebundene Oligonukleotide umfasst, sollte es offensichtlich sein, dass diese Reaktion verwendet werden könnte, um VNTR (Tandemwiederholung mit variabler Anzahl, engl.: variable number tandem repeat) Sequenzen in der flüssigen Phase zu analysieren, gefolgt durch irgendein anderes Verfahren der Analyse, wie einer Gelelektrophorese.
- Ein Polynukleotidziel wird in Lösung bereitgestellt und kann eine DNA oder RNA sein. Dieses Polynukleotidziel wird veranlasst, mit einer Oligonukleotid-Sonde zu hybridisieren. Der Begriff Oligonukleotid wird hier als eine allgemeine Bezeichnung für die Primer und Substrate verwendet, welche allgemein von Ligase-Enzymen verwendet werden. Der Begriff wird jedoch in einem breiten Sinn verwendet, um jede Substanz abzudecken, die als ein Substrat für die Enzyme dient, einschließlich einzelsträngiger Ketten von kurzer oder mittlerer Länge, die aus den Resten von Nukleotiden oder von Nukleotidanalogen zusammengesetzt wurden und ebenfalls längerer Ketten, die gewöhnlich als Polynukleotide bezeichnet werden würden.
- Sonden werden an einen Träger durch eine kovalente Bindung und über einen terminalen 3'-Nukleotidrest gebunden. Ein Array von Oligonukleotid-Sonden kann an auseinander liegende Stellen gebunden werden, zum Beispiel auf einer derivatisierten Glasoberfläche oder der Oberfläche eines Silikonmikrochips oder alternativ auf einzelnen Perlen.
- Die Erfindung stellt Verfahren zum Herstellen eines Arrays von Oligonukleotiden bereit, in welchem, wie in den Ansprüchen definiert, unterschiedliche Oligonukleo tide unterschiedliche Stellen besetzen und jedes Oligonukleotid einen 3'-Nukleotidrest, durch den es kovalent an einen Träger gebunden wird, und einen 5'-Nukleotidrest, welcher phosphoryliert ist, aufweist.
- Träger gebundene Oligonukleotide
- Zwei unterschiedliche Verfahren wurden zur Herstellung von Oligonukleotiden, die an einen festen Träger gebunden sind, entwickelt: sie können in situ synthetisiert oder vorsynthetisiert werden und an den Träger gebunden werden. In jedem Fall ist es möglich, die Träger gebundenen Oligonukleotide in einer Hybridisierungsreaktion mit Oligonukleotiden in der flüssigen Phase zu verwenden, um Paarungen zu bilden; der Oligonukleotid-Überschuss in Lösung kann anschließend ausgewaschen werden. Die Hybridisierung kann unter stringenten Bedingungen ausgeführt werden, so dass nur gut passende Paarungen stabil sind. Wenn Enzyme verwendet werden, ist die chemische Ausrichtung des Oligonukleotids wichtig, Ligasen verbinden Oligonukleotide, welche am 5'-Ende phosphoryliert sind mit jenen, mit einer 3'-OH-Gruppe. Oligonukleotide, die über eines von beiden Enden an das feste Substrat gebunden sind, können in situ unter Verwendung der geeigneten Phosphoramidit Vorläufer hergestellt werden [Referenzen in Beaucage and lyer, 1992], oder vorsynthetisierte Oligonukleotide können über geeignete Gruppen an eines von beiden Enden befestigt werden. Wir werden zeigen, dass Oligonukleotide am 5'-Ende in situ unter Verwendung von ATP und Polynukleotidkinase phosphoryliert werden können, oder sie können chemisch phosphoryliert werden [Horn und Urdea, 1986].
- Gebundene Oligonukleotide als Substrate für DNA modifizierende Enzyme
- Die hier in Betracht gezogenen Anwendungen erfordern, dass die an das feste Substrat gebundenen Oligonukleotide an Reaktionen, welche durch DNA-Ligasen katalysiert werden, teilnehmen können.
- Die unten beschriebenen Experimente zeigen, dass sowohl Polynukleotidkinase als auch DNA-Ligase verwendet werden können, um an einen festen Träger gebundene Oligonukleotide zu modifizieren. Es gibt verschiedene Wege, in denen phosphorylierte Oligonukleotide und die Ligasereaktion verwendet werden können, um eine Sequenzvariation nachzuweisen.
- Verfahren zur Herstellung von Arrays von Sequenzvarianten
- 1. Allel spezifische Oligonukleotide für Punktmutationen
- Es wird nötig sein, an einen festen Träger gebundene Oligonukleotide zu verwenden. Der Träger kann die Form von Teilchen, zum Beispiel Glaskügelchen oder magnetischen Perlen, annehmen. In diesem Fall könnten die Reaktionen in Röhrchen oder in den Vertiefungen einer Mikrotiterplatte durchgeführt werden. Verfahren für sowohl das Synthetisieren von Oligonukleotiden als auch für das Verbinden vorsynthetisierter Oligonukleotide mit diesen Materialien sind bekannt [Stahl et al., 1988]. Verfahren zum Herstellen von Arrays von ASOs, welche Punktmutationen darstellen, wurden in der Patentanmeldung PCT/GB89/00460 und in Maskos und Southern (1993) beschrieben. Wir haben ebenfalls gezeigt, wie an einen festen Träger gebundene Oligonukleotide in einem Array Mutanten von Wildtyp-Allelen durch molekulares Hybridisieren unterscheiden könnten.
- Für die vorliegende Erfindung könnten die gleichen Verfahren verwendet werden, um Oligonukleotid Arrays von ASOs zu erzeugen, aber sie müssen modifiziert werden, damit sie als Substrate für die Enzyme verwendet werden können; für eine Ligation kann es nötig sein, das 5'-Ende zu phosphorylieren.
- 2. Arrays zum Scannen von Regionen auf Mutationen
- Es ist häufig wünschenswert, eine relativ kurze Region eines Gens oder Genoms auf Punktmutationen zu scannen: zum Beispiel sind viele unterschiedliche Stellen in dem CFTR-Gen mutiert, um Mukoviszidose hervorzurufen: ähnlich kann das p53-Tumorsuppressor-Gen an vielen Stellen mutiert sein. Die großen Anzahlen von Oligonukleotiden, die benötigt werden, um alle möglichen Stellen in der Sequenz zu untersuchen, können durch wirksame kombinatorische Verfahren hergestellt werden [Southern et al., 1994]. Eine Modifikation des Protokolls könnte zulassen, dass solche Arrays in Verbindung mit Enzymen verwendet werden, um nach Mutationen an allen Stellen in der Zielsequenz zu suchen.
- 3. VNTRs
- Die am verbreitetsten verwendeten VNTRs stellen Wiederholungen von sehr kurzen Einheiten dar, typischerweise Mono- bis Tetranukleotide. Es gibt jedoch eine andere Klasse, die Minisatelliten, in denen die Wiederholungseinheit etwas länger, bis zu 20 oder mehr Nukleotide, ist. Die kurzen Wiederholungen können unter Verwendung einer chemischen Synthese hergestellt werden; im Fall von Einfügungen mit großen Anzahlen von Wiederholungseinheiten würde es ökonomischer sein, einen synthetischen Weg zu verwenden, welcher die Wiederholungseinheit als einen Reaktanten verwenden, eher als sie Base für Base aufzubauen; solche Verfahren wurden verwendet, um Polynukleotide durch eine chemische Synthese herzustellen. Eine attraktive Alternative würde sein, die Wiederholungseinheiten durch Ligieren der monomeren Einheiten aufzubauen; sie könnten schrittweise hinzugefügt werden, Einheit für Einheit, vorausgesetzt ein Verfahren zum Blockieren eines Endes könnte gefunden werden, um eine Polymerisation zu verhindern; zum Beispiel kann der Oligonukleotid aufbauende Bereich mit einer Hydroxylgruppe beendet werden, welche anschließend nach einer Ligation phosphoryliert wird, so dass die Einheit ein Empfänger für die nächste wird; das Monomer kann eine Phosphatgruppe aufweisen, welche mit einer spaltbaren Gruppe geschützt ist, wie einer fotospaltbaren Gruppe, welche nach einer Ligation entfernt werden kann, um eine folgende Ligation zu erlauben [Pillai, 1980]. Eine zweite Alternative, welche insbesondere für längere Einheiten, wie die Minisatelliten, günstig wäre, würde sein, die entweder klonierten oder enzymatisch vervielfältigten Moleküle mit dem festen Träger zu verbinden.
- BEISPIEL 1
- Ein Array von VNTRs
- Es wurde ein Array von VNTRs hergestellt, in dem die Anker-Sequenz 5'-tgtagtggtgtgatcaaggc-3' war. Die Wiederholungseinheit war 5'-cttt-3'; Streifen, ca. 3 mm breit, der Sequenzvarianten der Form: Anker-WiederholungN, mit N = 4 – 10, wurden als Streifen auf der Oberfläche eines Polypropylenblattes hergestellt. Die Synthese wurde unter Verwendung von 3'-Desoxyribophosphoramiditen durchgeführt, diese chemische Ausrichtung stellt Oligonukleotide, welche über ihr 3'-Ende an das Polypropylen gebunden sind und eine freie 5'-Hydroxylgruppe her. Um ein Substrat für eine Ligation zu erzeugen, wurde diese OH-Gruppe durch Eintauchen eines Streifens des Polypropylens (3 mm × 18 mm), welcher den Array von Oligonukleotiden trug, in 0,5 ml einer Lösung, welche 4 mM ATP und 77,6 Einheiten Polynukleotidkinase mit Puffer und Mg++ gemäß den Anleitungen des Herstellers enthielt, phosphoryliert. Die Reaktion wurde für 6 Stunden bei 37°C stehen gelassen; der Streifen wurde entfernt und in kochendes Wasser eingetaucht, um die Polynukleotidkinase zu zerstören.
- BEISPIEL 2
- In einem Experiment, welches dem einen in Beispiel 1 beschriebenen ähnlich ist, wurde ein Array erzeugt, welcher die humane fes/fps Locus-Sequenz als ein Ziel verwendet. Die Anker-Sequenz 5'-agagatgtagtctcattctttcgccaggctgg-3' war die tatsächlich flankierende Sequenz der attt-Wiederholungen des fes/fps-Mikrosatelliten (EMBL Zugangs-Nr. X06292 M14209 M14589), wie sie in der menschlichen genomischen DNA vorkommt.
- BEISPIEL 3
- Ein Primer Oligodesoxynukleotid, 5'-PO4-gta aaa cga cgg cca gt-3', welches über sein 3'-Ende mit aminiertem Polypropylen verbunden war, wurde wie beschrieben synthetisiert und phosphoryliert.
- BEISPIEL 4
- Vier gebundene ASOs, 5'-(gca oder t)ag aga gga-3', die sich nur in ihrer 5'-Base unterschieden, wurden wie oben beschrieben, mit dem 3'-Ende mit aminiertem Polypropylen verbunden, synthetisiert. Die Phosphorylierung wurde wie beschrieben durchgeführt.

Claims (2)
- Verfahren zur Herstellung eines Arrays von Oligonukleotid-Sonden, in welchem unterschiedliche Oligonukleotide unterschiedliche Stellen besetzen und jedes Oligonukleotid einen 3'-Nukleotidrest, durch den es kovalent an einen Träger gebunden wird, und einen 5'-Nukleotidrest, welcher phosphoryliert wird, aufweist, wobei die Oligonukleotide vorsynthetisiert und anschließend an den Träger gebunden werden.
- Verfahren zur Herstellung eines Arrays von Oligonukleotid-Sonden, in welchem unterschiedliche Oligonukleotide unterschiedliche Stellen besetzen und jedes Oligonukleotid einen 3'-Nukleotidrest, durch den es kovalent an einen Träger gebunden wird, und einen 5'-Nukleotidrest, welcher phosphoryliert wird, aufweist, wobei das 5'-Nukleotid chemisch phosphoryliert wird.
